I've been taking notes while reading Mason and Dixon, mostly just writing out word definitions I don't know or meanings for unusual archaic phrasing. Occasionally I write notes on who a character is so I remember it easier later. I think the act of physically writing the information down helps me remember it significantly better than just reading and moving on.
I also managed to spill coffee on the first physical book I've read in years but it was only enough to lightly stain one page.

I dog ear blaspheme my books...mostly because I'm too lazy to annotate properly. But I have a system where the page and direction of the dog ear points to the passage and the length of the ear (relatively speaking) determines how far down the page the passage I want is. Of course if the passage is too far down page (about half) the ear will point up from the bottom corner in the same fashion.
I never write notes in books, but I must admit there is something very pleasing about seeing a book filled with notes and annotations. It's just really neat and satisfying seeing a lot of personal notes, written for whatever reason, stuffed along the margins of the pages.

Every single time I've read an annotated book from the library there are a bunch in the first 30 pages and then none for the rest of the book. I sincerely believe no one in human history has annotated a book from start to end.
If it's something you're researching, some philosophy or ideology, it seems fine to me, but if it's a novel, even putting your name in it is awful.
I just take a pic with my phone of a paragraph I'm interested in, then put all of them in a folder with the name of the novel on my pc, along with other notes and maybe an essay/review I make.

This. Thomas Pynchon recycles alot of themes throughout his novels or within them, has 200 characters of almost equal importance. His actual diction isn't that tough.
I take notes into Anki and then memorise about 30 cards per day. This has actually been insanely effective and I'm now a bit of a walking encyclopedia.
Keep in mind, I read only non-fiction, mostly textbooks.

I mainly read within groups so I tend to highlight or annotate things that grow in the discussion, if its more complicated I also highlight for myself important anchoring points to focus myself by.
its also nice later on when you re read to sort of discuss with yourself or see what changed in the understanding of the text from the last time you read it.
