The best Atlus LGBT is Jun Kurosu without question. He's gay and it has noticeable influences on his character and plot without dominating it. Just as real people generally don't get dominated by their minority status but it's something that does usually effect their outlook on life to some extent.

Representation of minorities is best when they fit in rather than stick out with their surroundings. In Pokemon there's a tranny but she's the same as any other trainer, a couple of lines and a battle. New Vegas had a shit ton of LGBT characters done well because they were a part of their environment and their status was used to explain parts of the setting. Vivec could be considered intersex (I don't know if you want to include that here though) and it's all a part of his mysticism and role in TES. See how it all fits together?
