In the Clone wars TV show, it was revealed that the reason clones were able to comply with order 66 was because of an inhibitor chip placed in the brains of clones at an early stage of development. When this inhibitor chip rotted, it caused the clone to go into a trance and want to kill their Commanders, their Jedi. This Clone, Tup, somehow had his inhibitor chip malfunction and started before Order 66 was given. This was a really good story arc in the Clone Wars. Probably my favorite.
