Two reasons.
1. Even though her hair is more feminine, somehow she looks even more like a dude.
2. Shitty blazer. Blazers ruin the very concept of school uniforms.

Why is she even wearing a sweater under a blazer if she already has her shirt open. Is her shirt open because she's too hot?

Well, new Ciel has a more feminine jaw. She doesn't look like Shiki with side-bangs. But everything else is pretty bad.
The blazer looks idiotic, her figure has been "streamlined" into oblivion, and she has hair like Sayaka from Meguka despite that by the time this is released that show will be a distant footnote in history.

Maybe superficially feels more pleasant to the eye, bur its flavorless crap aimed at zero-taste millenials. Melty Ciel is the demonstration that with the right artstyle any design can look good

The 00s-10s anime style makes it really hard to actually put emotion into characters.
Her previous design allowed for more individuality, but today's Ciel could just be another Saber if you changed her hair to blonde.
Nowadays' anime style implies that either you bloat your character design with a billion little details (like hairclips, bracelets, flashy clothes, etc), or you end up with a forgettable blob unrecognizable when put in a group of other characters.

Game needs to come out already so I can complain about the lore changes, complaining about the art is getting dry.

I honestly don't see the miniskirt as being that different than the obaa-san skirt she wore before. At least the boots are still there.

But either way, visual design walks hand in hand with character writing. A good writer knows that visual designers have some wiggle room in redesigns because the character's traits will show in the writing, regardless of what said character is wearing.

Yes, she looks somewhat generic now. Would it be better if they kept her untouched? Maybe, maybe not, but until the remake comes out, maybe consider that a visual design change might not be a bad thing.

Anime characters are recognizable only thanks to their hair, eyes, and clothing.

They changed both the hair and the clothing.
It's not so much a fixation on the hair flaps as much as it is that it's almost not arcueid anymore.

They were charmingly different in a way that was complimented by the poor drawings. I'm frankly surprised Akiha wasn't given a miniskirt this time around.

It's because people are more used to the old design, not to say that the old one wasn't good or that it's all just a matter of nostalgia, however.

Melty came in, perfected those designs to a point where it honestly feels unecessary to redo them, but maybe it's more of a matter of Takeuchi simply not being comfortable with his old style anymore, somewhat like Araki changing his style from early part 4 to fuckboy central in late part 4, which then took a while to get perfected and accepted again. From time to time when Araki decides to include all main characters in a celebration image, it's extremely hard to tell them apart and they do look weird, because you're used to the older style.
