what software does japan uses to make anime?

I want to make some animations using pen and paper.

It's there a software that magically clean scanned drawings?

I remember retas having some cleaning software, but I couldn't get the crack working.

can you explain what does this "cleaning" process look like?

do they simply erase moles or do they just simply redraw the drawing?

The problem to me is that the paper I usually use bleeds a little with ink, so when I scan the lines aren't as good as in person.

Anyone know what paper is the best for ink drawings?

clip studio
sai

landscapes:
photoshop
sai

animation:
RETAS studio
anything autodesk for vfx [as a reference for explosions/ large scale debris, those still tend to be hand-drawn though]
After Effects (color correction + lighting fx)
