Currently doing Strong lifts 5x5
Doing heavy squats 3 times a week is starting to fail me. I'm trying to stick to the program but now when I hit the 3rd work out my legs just haven't recovered so my lifts are horrible. Should I cut back to two times a week? How will this affect my gains?

First, figure out if there's anything screwing up your recovery - stress, lack of sleep, whatever. If it can be fixed do that.
If that isn't going to solve the problem, cut the squats to 3x5 or start looking for another routine.

If your diet and sleep are ok, then you're probably going to hard and heavy for that frequency of lifting.
Dial the intensity back a little, stopping a couple of reps shorter.

On Starting Strength beginner program you'd start alternating squats with either light squats or front squats.
I haven't read all of Strong Lifts, but don't they have something similar? Decrease number of sets?

Yes, on stronglifts you are supposed to start decreasing the number of sets and when you get down to 1x5 it's time for an intermediate program.

Second, acknowledge that your lifts aren't going to progress linearly forever.
Third, realize any goal you may have in lifting boils down to improving, however slowly.
What I recommend is doing light squats every Wednesday to get some extra recovery. You will also have to switch to 3x5 on all lifts sooner rather than later.
I too was cucked in the mind by /fit/ skewed standards, which caused me to stay almost all summed at 2pl8 squats for 5x5
Fuck that. Do whatever volume feels comfortable enough to progress in weight every week.
