According to Imaishi, if I recall, some of the shorts they make were produced in Flash. Trigger wanted to experiment with the program because they never tried it before, it was a process of trial-and-error. I'd say Trigger using Flash help them in the long term because it shouldn't entirely annihilate their budget and them making animated shorts help Trigger too because, in some ways, it's like the are releasing any emotions left behind from their prior anime. Gainax made NGE and then afterwards made FLCL as a result of NGE. So, I don't mind their shorts if it lead to something greater in the long run.
