Some are popular because they're nice. But mostly, they're popular because they're charismatic. Whether they're nice or not in general, it doesn't really matter so long as they're nice enough for their peers.
Nowadays, it's nice to think that all popular people are nice by default, but some of them can be passive-aggressive shits who get off on leading a cult of personality around themselves. Thankfully, the aggressively domineering type tend to die out by around high school or college age, but then they might just evolve into being the aforementioned passive-aggressive shits. It's a toss up, really. You can only really hope that these people actually grow up.
Bottom line is, being openly mean isn't really a viable way to be popular as an older kid anymore. But a thin veneer of politeness is enough to cover it up.

It might be a regional thing. Where I grew up most of the popular kids were popular because they were down to earth and made the other kids feel comfortable. Pretty much this. In my experience there were two groups of popular kids; the ones who were genuinely really nice and friendly and got along with everyone, and the ones who were more manipulative and unpleasant who generally had their own large clique but were still disliked by pretty much everyone outside of it.
I wish more cartoons would do that sort of thing rather than some sort of schoolwide ranking with everybody looking up to a singular popular kid.
I was a popular bullying target for the popular kids, so what I did was basically turn into a clown and make them laugh at my antics so that they'd start transparently feigning interest and favor in me, doing what they could to see what I'd say or do next.
