Zemo poses as a government inquisitor investigating Superman on behalf of the senatorial commission.
He frames Clark by falsifying testimonies to say that various attacks world wide were caused by heat vision baring a heat signature identical to Superman's.
He orchestrates mass hysteria to the point people are afraid. And don't want to be saved...
In order to bring Bruce into the fold, he blows up the senate committee as lex did.
Zemo then targets Alfred Pennyworth - accosting him while on errands for Bruce. Holding him ransom, Zemo dons his facial prosthetics to look like Clark and records a video clip in which he appears frantic and deranged - issuing a direct challenge to Bruce, on the grounds he's bored of Humanity's distrust and wants a real challenge.
Bruce then issues a challenge to Clark, via the Batsignal, which he modifies to emit a pitch only superman could hear ala Jimmy's watch.
The two fight.
Zemo wins.

It's such a shame he was this great character who had an important role in the movie, yet I can't look past the fact that he didn't have to be Zemo at all, and in fact it would be BETTER if he was just some random Sokovian dad that wasn't even a comic book character.

He's pretty much Punisher kills the Marvel Universe mode now.
It set him up as a superhuman hater, classic villain motivation. All that is left is seeing him compromise his ideals to get an edge over the heroes.

If you want a contrived Civil War parallel it should be along the lines of terrorist attacks apparently being instigated by a surviving Krytonian to make the populace distrust Superman despite his best efforts.
Meanwhile, Alfred is being targeted for a piece of information/research that he obtained from his early life that could lead to empower the Kryptonian and allow his to destroy the world.
Superman comes along and says he can help protect Alfred but Batman doesn't trust which leads to events where they unwittingly get to know and respect each other.
We eventually have Superman and Batman who is prepped as much as he can against kryptonians in the ship where Zod's body is destroyed instead of mutated but the alien tech is manipulated to show images from Alfred's memory where he did something unbelievable and unforgiveable: where he mercy kills a dying Jonathan Kent asking for help.

The video would show it was him that killed Jimmy Olsen and planted the bomb on the Capitol and also shown killing Martha Kent.

But at what movie could this possibly unfold? It surely won't be Doctor Strange, Guardians of the Galaxy 2, Captain Marvel or Thor 3, probably it won't be in any of the Avengers 3 because that would have it's hands full with Thanos and full blown cosmic scale.
That leaves Spider-Man, Ant-Man 2 and Black Panther, and they all seem like kind of a stretch to include Zemo, perhaps less so in Black Panther.
The return of Zemo is in a similar state to that of the real Mandarin, it could happen, but it's hard to figure out where.

Zemo's family is killed during the Battle of Metropolis.
He just helps Bruce get the Kryptonite much easier since he understands that he really wants to kill Superman anyway.
He then kills Martha (he figured out Clark's identity through careful study), but makes it look like an accident.
Superman begins to become more violent and incompetent as a result of his mother's death. "Couldn't save her" and whatnot.
Tensions rise.
Superman and Batman fight.
Batman likely wins because Snyder Superman is a moron.
Zemo then catches up to Bruce in his civilian identity, explains what he did, praises Batman's ability, apologies for the inconvenience, and then shoots himself. Which happens because Manslaughter Batman.
Feeling somewhat used and haunted by the fact that Superman was only acting as erratically as he was because Zemo murdered Martha Kent, Batman decides to make the Justice League to protect the world in lieu of Superman. A task that is substantially more difficult now since all the metahumans that might have joined him willingly are scared of him because if he could and would kill Superman, why wouldn't he kill them?
Zemo is my husbando but I like Sex Luthor too and they ruined him so I'm not sure if that would have fixed anything
