Most X-Men characters do seem like they have a limited shelf life as villains, as they're often just fundamentally very hurt people lashing out cruelly against a perceived threat. They either have to die or get some development that inevitably leads to character growth that inevitably leads to them being not as villainous, otherwise they become like current comicbook Mystique - a character with a continuity and personality so convoluted and contradictory, you can barely care about her.

But I'm glad it was retconned away, because ever since Bendis got his hands on her, the fact that Wanda was Magneto's daughter suddenly became super-important even though it had never been before.
Wanda's character is better off without the Magneto connection, though I can see why people would be mad about losing Quicksilver's connection.

The original plot for X-Men 3 that was supposed to be directed by Singer
Cyclops blames himself for Jean Grey's death and builds the Danger Room so the X-Men, formed by Wolverine, Storm, Rogue and Iceman, can become a more effective team. Cyclops and Wolverine slowly put their differences aside and earn newfound respect for one another.
Meanwhile, strange phenomenons begin to take place across the planet, and are attributed to a mysterious entity revealed to be Jean, who unlocked her full telepathic and telekinetic powers after her apparent death at Alkali Lake. Now calling herself "The Phoenix", Jean believes herself to be above the petty conflicts of the X-Men and the Brotherhood of Mutants and is decided to end tensions between humans and mutants on her own.
Magneto and the Brotherhood of Mutants formed by Mystique, Pyro and the Juggernaut then recruit Emma Frost, Professor Charles Xavier's old flame and fellow telepath, to help them control Jean's mind and use the Phoenix's power for their own purposes. Also on their team is the skilled thief Gambit, who soon develops a kinship with Rogue that drives him to betray the Brotherhood for the X-Men.
