But then they decided to start splitting them up, likely due to the success [Adult Swim] had with its fifteen minute block format for shows instead of the traditional thirty.

You're mistaken. They started long before Adventure Time. However, in order to get enough episodes for proper rerunning, Adventure Time started out airing two episodes. It was a temporary move.
Chowder and Flapjack had no such need. They had entire seasons done. Their episodes were split up by choice.
