I would say it should stay as true and assuming to the actual show as it can for the first few episodes or issues or whatever.
Ease into it, you know?
After that I'm not sure. I'd say the key to keeping things chaotic and confusing and entertaining, rather than chaotic and confusing and annoying, would be to really focus on a single character for each episode. An episode on Buster quitting his dad's giant robot program for the 8th time can and should have some stuff about Ratburn's Blue Sky product in a scene, or maybe some mentions in passing that Sue Ellen recently used both Water Stream Rock Smashing Fist and Whirlwind Iron Cutting Fist techniques in a single attack, but keep the focus on Buster.
Keeping the different arcs and plotlines separate would also help a lot. An arc about something hilarious and outlandish should be capable of being hilarious and outlandish with a minimal cast of characters. You don't need every kid in Arthur's class joining forces to defeat the Pillar Aardvarks, just a handful of characters would work well. And those left out of the action would be free to do their own adventures in other issues, at the same time of the timeline as the Pillar thing.
Pic related; it's what NOT to do. You don't need to combine every element of every Arthur character and every meme-tier anime to make something outlandish and funny; keep individual arcs somewhat cohesive and focused, don't go overboard on the randomess

Some ideas for this :
Arthur's Pet Business is a good start. Animals will start going missing without it being resolved in the new version.
Arthur Babysits could have one of the Tibbles gain a visible scar for the remainder of the series.
Arthur the Wrecker could be rewritten so Brain finds something incriminating on the computer by accident when Arthur asks for his help.

First of all, I would keep the focus on Arthur for the first few episodes. Make him out to be the main character. Even if, later on, Arthur is not the main character or even a relatively important one, he is the titular and most familiar character, and would thus be best suited for the "ease into" phase.
Other than that, I would say go with tamer, less fantasy genre stuff. Maybe have a typical, trope-filled high school anime sort of deal. Have Arthur sprinting towards school with toast in his mouth, that sort of shit. Next episode could have a plot leaning more to the "weird, outlandish" side. A Yu-Gi-Oh-esque card game battle or an overly serious fight after school would be good "gateway" plots to the more insane shit.
Additionally, it might be a good idea to foreshadow some of the future plots. Arthur could have a conversation at lunch with Buster in which Buster talks about how much of a pain it is to pilot the BIO 01. If you wanted to be more subtle about it, have Ratburn take attendance and say "Sue Ellen? Absent, yet again." That would help to both hint at Sue Ellen doing something outside of school: "Sue Ellen has been missing a lot of school lately", and to separate her and her action packed anime style from the relatively tame and peaceful style of Arthur and most of the other characters in the school.
And if one were to use Arthur as a mild character stepping stone to the more crazy plots, I don't think it would be taboo or anything to change his character later on in the series to be more active in the crazy plots.
So how's the animation in the newer episodes? The first season they tried doing with flash looked godawful, but did they get better since then?
