Humanity was nearing the end of the earth wars trying to retake earth from the xenos, Ripley and Co were going to do it by putting a queen from the xeno home world on top of a huge pile of bombs to draw the xenos in before blowing the whole thing.
The Space Jockey stopped that plan (Mostly) and during the whole earth war has been hidden on his ship in orbit slowly therraforming (Xenos helped with that too especially once their numbers really grew.) the planet ready to clean up the xenos and humans and move in.
Humans figured it out and this is what they did about it.

The natural predator taken out of its eco system has been pretty much debunked at this point, considering we have multiple xeno "Homeworlds" in different EU comics for example and the bioweapon evidence is very consistent.
Everything about that game is awesome, even the system was deeper than almost any other 2d fighter with loads of hidden moves and button combos.
