Logically speaking, it was written in S1. You don't half-ass scripts and shoehorn in a massive plot twist like that on the first season of your show without some forethought. Now, how they handled Ward after he turned Hydra, that's debateable. Personally I think they're a bit at a loss at how to keep him in the main story, but Brett Dalton's charm keeps the Grant Ward's Wild Ride train chugging along.

There were interviews back around winter soldier where the staff for the show explained that yes, they knew, and stuff was written so they were basically in a holding pattern until the twist could happen.
Also they were clear that most of Ward's actions (sleeping with May, jumping out of the plane to save Simmons, and so on) were calculated attempts to ingratiate himself.
