I think the main reason for that is that the two are just a little too similar together, so there wasn't really much to work on.
I tried to make myself like Rose/Kanaya when I was rereading the comic, until I realized that there's just very little that makes me actually give a shit about their relationship. Like during Act 5 Act 2 they had a nice dynamic and they were good characters on their own, but then when they hooked up any dynamic they had seemed to gradually fizzle out.
I'm still not entirely sure how it warrants to the most popular ship in the fandom, aside from being canon and the ship that lasted the longest in the comic.

To be fair, she's one of the least contemptible villains and far less pitiable characters got off scott free. There's a tiny bit of plausibility in her becoming something less insidious than a murderer.
On the other, if it weren't for the setting she'd be completely irredeemable. It's the same paradox as the serial killer in Dangan Ronpa.
The problem with killing her wasn't that she didn't deserve it or that her character needed to go farther, but that she was far too interesting and entertaining while other core characters were way too shallow in comparison and the few remaining sparks were placed in conflict-free situations and eventually simplified into boring shells of their former selves. In a properly realized story, either the narrative would be able to sustain itself after killing her or she would be firmly established as a supporting character after her arc was essentially finished.

None of the improvements are actually due to Vriska, save for Jade being put to sleep upon reaching the session, and maybe Rose recovering, which are both pretty minor (and the first at least has a decent explanation).
The rest is mostly due to Terezi not feeling like shit.
And then a few of Vriska's "improvements" are probably going to come back to bite her in the ass, like Gamzee being stuck in a fridge or GCatavrosprite.

The problem with this is that when she kicks the bucket, you're left with Karkat, Terezi, Kanaya and Gamzee.
Gamzee's a one dimensional joke character who can't even show up often because he's a villain. Terezi spends her time drowning in angst. This doesn't work because she didn't have enough depth or growth for that to feel like something seriously wrong instead of just a character absence. She was funny at times, but the readers weren't given enough investment in her to make her depression matter. Kanaya is literally built as a secondary character: her depth is seen in reaction to other characters because she plays straightman. And then there's Karkat.
So now you only have three developed characters with three barely characters on a rock. Two of these characters are busy being off screen most of the time. Two of the major characters have a firmly established, one-sided relationship. One of them has pretty much completed her character arc and is relatively static now. The other shares a flipped version of this basic relationship with the third character, who is basically the same archetype with the exact opposite execution. The final minor character is lacking in depth when not in focus and is a clone now. So, you're left with Rose 1 & 2, calm & ANGRYDave, and two no-shows. And due to these established relations and a lack of conflict, the characters stagnate into caricatures. This especially affects Karkat, whose simple to write jokes encourage the author to not challenge status quo.
Because of her depth of character and very different personality, shoving Vriska in adds conflict and keeps stagnation at bay. She's not necessary though, because simply making Terezi or Kanaya more fleshed out would achieve the same end result.

"Developed" (in the sense of "complex") characters are interesting when they are introduced, and for a good while after. After a certain point, they become stale. Character development should ideally kick in before then.
Vriska is complex, and she was amusing and interesting in Act 5, but she has massively overstayed her welcome. Through the entire comic, her character development has been as linear as a dead man's heart monitor. Keeping her relevant without addressing these concerns will not fix the problem - it will only make it worse.
Karkat's in the same case - he was extremely good until A5A2. Then he had a breakdown, which was interesting as well. Then he stopped going through any character development whatsoever and now he's crybaby: the character.
The rest I agree with, Terezi angst could have been interesting but we never really got the insights into her character necessary to make it touching. I don't get why he kept Kanaya alive and not, say, Tavros. There are so many things he could have done with his character, even more so if he'd been brought back along with Vriska. He had so many more ways to develop than Kanaya "I have only minor flaws to work on and am just waiting for my alien egg to pop up" Maryam, and it would have kept the gender ratio a little more even, too.

I think John knows she's the source of Jade's narcolepsy, but even if he doesn't, I have to wonder how big of a deal it would be. Jade didn't seem too inconvenienced by it, and probably would have never known as much about the game or the future if she wasn't constantly falling asleep and dreaming of Prospit, it was probably her primary source of social interaction given the time zone difference between her and the rest of the kids. There's a big difference, though. The first is about getting personal petty revenge and murdering out of spite - of course he can't do it.
