Because that was the first time Family Guy had gone so over-the-top with its violence. Beforehand, fights were noticeably less detailed and much shorter, and usually had some sort of buildup as to why the characters were fighting. To deviate from that and just have a straight up, 150-second long beatdown on a single character was subversive for the show. It's very similar to the Epicat gag, where they went all-out with the gross-out joke when it wasn't expected.
Then the writers realized that the average IQ of the show's audience was equal to that of a ham sandwich, and started beating this to death.

Well at the time it was funny because it was so out of left field. Family Guy didn't used to be so violent.
Hell, in like season 1 there was a part where one guy got shot up with like 100 bullets, and there was zero blood, all there were was his shirt was torn up as he died.
The show wasn't that violent, so when suddenly out of no where, Stewie started horribly beating up Brian over a small amount of money, it was really shocking.
That made it hilarious at the time.
But now gratuitous violence is common on FG, so the shock value is gone, so its just violence now.
