From what I've gathered there had been an alleged racist incident at the school recently and a select group of students sends out an email telling everybody not to wear an offencive costumes. Even going so far as to ask the school to ban offencive costumes. The wife of the dean, also a employee at the school, sends out a letter telling everybody that the school would not dictate what the students would wear as a costumes. Can't do that kind of character development with a main kid, it would change the feel of the show too much. Having a little poke at shipping with backgrounders doesn't change the overall status quo, doesn't alienate any audience members, and can be ignored or developed further at any point. The casual viewer might not even know who Craig or Tweek is, depending on what episodes they've watched. Creek is negligible in the overall South Park canon, but the main kids are front and center and it would be a big stir-up to have one of them develop character in that direction (except maybe Cartman, he could probably do anything after giving a handy to Ben Affleck).
