The wave happens exactly at the last issue of each comic before the crossover. All characters DURING the crossover are "most current game version" because wibbly wobbly timey whimey. Mega Man is returned to the exact moment he left when the crossover ends with no memories of anything.
It's its own little pocket. It's not in the future of the comics, it's at the end of both game series circa 2013. There is a distinct difference.

The crossover is canon because it effects both universes and absolutely happened. That doesn't mean that it's literally later in the direct comics timeline and everyone just kind of blanked out for a day in Mega Land Post-10. That would contradict the stuff Wily and Eggman laboriously exposit at the start of the crossover and Ian's own words when it was going down.
