Green are good if you want that bell pepper taste to cut through in a dish. I usually use red though because they're more nutritious and I find the green bell pepper taste to be too overwhelming for a lot of things. You can roast bell peppers of what ever shade in the oven to less than that overpowering taste as well.

That said, there's times when that slightly more bitter taste works to its advantage. There's this local place that makes the most amazing philly cheesesteak I've ever had, and I don't think it would work with any other kind of bell pepper quite as well.
