The story progresses at a very logical pace, building upon itself.
The Snake storyline introduces Apostles. Shows that they're real bastards.
The Count storyline shows what they're capable of. That they can create weird monsters that take over other people. Shows that they can have a good side to them. Shows explains how they gained their powers, introduces the God Hand, and sacrifices. This is why nothing in The Eclipse is confusing since we've already seen it before.
