I didn't say I was trying to find good in Shinji. But after he came to the realization that there is such a thing as hope or at least opportunity, he absolutely made the choice that would allow other people to reform if they had the will to do so. Neither Gendo nor Shinji cared about what happened to anyone else as long as they could find peace for themselves; but Shinji's worldview has begun to change at the very end of the story. Gendo never made it that far.
Of course Shinji is still dealing with his same issues when all is said and done on the beach, however. Stuff like that doesn't go away as soon as you have your first revelation.

The Asuka you see in One More Final is a newly born Asuka, that is there because she had the will to exist, like Yui said everyone could.
In the original pre-final script, Shinji was lying on the beach holding a dismembered arm. Eventually they changed that and made it so that Asuka was along with him.
Another thing to have into account: days, or even months might have passed betwen 3rd impact and One More Final.

Also some minor stuff that you may not notice easily, but for example during Rebirth, they used some cool bgm tracks that were taken away from Air, like "Infantile dependence, Adult dependency" which is one of my favorite tracks from the whole OST and was only used once in the series (episode 25).
Also the whole voice acting was redone for Air, and some scenes were done again. Nothing major but it's cool to see if you're a nerd.
But the actual best thing of D&R is the ending sequence to Rebirth. It's even better if you watch it before EoE.
