The story essentially starts going to shit the moment Alisha's leaves, but that has nothing to do with Alisha herself, though there are signs that it started becoming bad from early on.
First of all they need to stop Lailah from stopping Sorey from getting personally involved in any of the side quests, with that out of the way they need to make sure that the side quests some satisfying endings. Alisha's replacement storyline wise shouldn't have been Rose but rather Sergei. Sergei should have been allowed to travel with you to Goddouin to meet the Pope, and then call him out on his bullshit, while pointing out to the party that ignoring a problem won't make it go away. Sergei is forced to take a stand and Sorey and the Seraph actually take that to heart. When you find out about Maltran Alisha is back in your party, and it actually goes somewhere, and Alisha decides not the take the bullshit any longer.
Have the lord of the Land quests be main quests, and to see all of them through till the very end, they should all have some type of resolution.
Fix up the back story for the game, allow you to get more invested with the world. I would even change how malevolence works, because even the Nips believe that it's bullshit.Rose was so shoddily added in that if you try to fix the story of Zestiria, then she actually doesn't fit, and in many ways will just stand out like a sore thumb, worse than Dezel.

It would make sense if he was more important, since that would essentially make the first part of the game about stopping the biggest cause of Malevolence in the continent, which was the war. Rose's route also results in you not getting involved in anything that happens, not even just politics, but anyuthing really. Sorey not learning how to make his own decisions, and being proactive on his own. Getting all your accomplishments attributed to someone else. Subquests with unsatisfying ends, and I could go on.
If Alisha had stayed then Mikleo and Sorey would have still ended up spending an eternity together, she certainly shipped them enough.

Rose's voice actress was only brought into the project the year before the game was released, but the thing is, the recording had started 3 years before. That plus the fact that you can find Alisha's final spear weapon in the game, and a lot of evidence of dropped plots, leads people to believe that originally Alisha was the heroine, but it was dropped in favor of Baba's waifufagging (of which again there's a lot of evidence).

Alisha was originally meant to be the heroine, they took her out in the most abrupt fashion and left such a mess (likely due to how rushed the game was) that people could only be mad. It was just so sloppy.
