I think the honest answer is that at the time, there were a lot of 'darker' shows out and Sunrise wanted to go 'darker' but didn't want a 'dark' ending. So they decided that they would just go crazy and have everyone revive and unite to defeat THE REAL FINAL BOSS at the end, thereby making all the conflict up to the final episode almost entirely meaningless with it all being handled via a quip or two if anything.
And it fucking worked.
And the sequel played it straight and everyone liked it but wanted more of Mai-Hime levels of retardation. Also the Mai-Otome manga is really good with a trap MC before it was popular.
