It's also that dating dynamics in Japan aren't very Tomboy friendly. Dating is very much seen as a big production. There's Valentine's dressing up for dates expected behavior all that pressure. Jun doesn't realize that he can date his best friend without "dating" his best friend. Things don't have to change between them so fast. That's probably what Tomo wants too, she just gets 0 female treatment right now but the level of female treatment shed be most happy with is probably way lower than a typical girly girl.

In a hypothetical reality where I'm the author and this is what I would do:
Carol and senpai don't actually end up together. She eventually gets through to him but he thinks of her as family and can't think of her as a lover. But in the end Carol is glad she tried and got closure. This inspires Tomo to confront Jun and force him to take her seriously.
Misuzu continues to try to be more affectionate and starts to become a more well-rounded person because of it. Around the climax of the manga Jun and Tomo have finally talked and Jun basically told her that he doesn't think they should be together because they'll ruin what they've got. Tomo goes along with this but she's actually heartbroken. Jun thinks he's doing the right thing but he's more conflicted than ever. One day he's talking to Tanabe and he lets slip that he and Misuzu have been dating for a few weeks in secret. Tanabe says "Ahh, gomen, gomen, but Misuzu didn't want to tell anybody. It's a big step for her and she's still trying to get comfortable with the whole situation." This makes Jun realize that she has grown up as a person, and that he's been juvenile all along. It makes him realize that if he never allows himself to risk anything then he'll never really attain happiness. His current situation is a daily struggle, and the past the two of them had together is the past. He realizes that if he doesn't try to hold onto Tomo now then he's just going to lose her forever.
Again, this is just how I would play it out, and there's a zero percent chance this will actually happen. But this way the relationships of the other two couples are developed in a way that's fitting with their character while also being foils to the two leads. They all kinda dovetail together. That's what's important for this type of story
