Here's how it works. Shinji's classmates are chosen as Eva candidates, all having the potential to sync with future installments in the series. In the original script for 24, Kaworu mentions to a sulking Shinji that his classmates are being relocated to Germany, and bids him good luck. The MP series comes from Germany. It's barely even a stretch, it was probably removed because the series was depressing enough. Doesn't it seem weird we never see them again? I'm pretty sure Toji, Kensuke, and Hikari are absent from the EoE instrumentality sequence as well, considering they're probably dead in the MP's.

Okay so I went and looked at it again and there's really no lateral movement of her arm as if she were to slap him. She reaches up towards Shinji's face as he is uncontrollably gasping while choking her and caresses his cheek. He comes to his senses and realizes what he was just doing. Shinji then starts crying at that realization and his tears fall on Asuka's face. After some more crying she looks at him and softly says "kimochi warui".
Now with that in mind, I think that she is referencing Shinji's crying as being disgusting because she's still Asuka and feels she has to beat on Shinji for being weak. That's just my theory though.
