It's still selling relatively great. A lot of mangaka would kill for sales like that. The problem is that Jump didn't get to be #1 in manga by demanding anything less than outstanding success. As such they don't have much use for a series that's more or less exhausted it's potential growth, and has only slowly declining manga sales left. They've gotten better in recent years about cutting longer running series some slack, and giving them the chance for a decent, if rushed conclusion, but that doesn't stop them from cancelling "low selling" series that would be a front runner in a different magazine.

You have to understand that JoJo is like 15 years past its peak popularity, during the 90's it was just as popular as Dragon Ball, Slam Dunk, and Yu Yu Hakusho according to WSJ's ratings. It just wasn't as lasting/iconic so unlike DB it didn't have high sales after the 90's. 2012 was when the anime premiered and when the new JoJonium volumes got published, so it got a new wave of fans buying the older volumes. It's pretty simple.

During 2012 and late 2011 Jojo was stated to have sold 78 million units. Yet all of a sudden last year it was at a staggering 95 million. Oricon lists all those separately, so they end up further down on the list. If you combined them, it's 6,847,339 volumes sold, which would have had JoJo bumping Naruto out of 5th place for 2013.
So JoJo had ~6.85 million sales in 2013 alone. 2012, 2014, and 2015 likely had the same issue with JoJo's sales, where Oricon tracked those four things separately, and thus the series didn't place highly on the list.
Shueisha on the other hand likely doesn't have that same issue when boasting about how much has been printed/sold for JoJo. The bunkos, Steel Ball Run, and Jojolion are all just count as "Jojo's Bizarre Adventure" as far as they're concerned. So naturally Shueisha's numbers are going to be a lot higher than you'll find if you just go to Oricon's listings and look up the JoJo's Bizarre Adventure entry.
