I've never actually bothered to watch NGE, when I found out that the protagonist was gay I pretty much lost all interest in it for some reason.

When he's been through the shit Shinji has and grown close to a group of people, only to lose them all in a very short time.
He was always scared and lonely and suffering from severe depression. During the course of the show, in spite of all the hardships he faces when piloting the Eva, and the difficulty he has reaching out to people, he still manages to connect. He makes friends with Touji and Kensuke. He manages to even connect with Rei for all her inability to understand connections. He grows close to Asuka despite her temper and attempts to let anyone close to herself. He grows close to Misato, who only saw him as a tool for her war against the Angels and a vessel through which she could try to relive her youth vicariously.
But Touji was literally touched by an Angel and then crushed by an Eva. Kensuke and the rest of his class moves away. Rei blows up to kill an Angel only to be replaced by a creepy facsimile. Asuka gets mind raped and tries to commit suicide. She's effectively comatose and dead to the world. Misato's spy boyfriend dies and she turns away from Shinji after maybe offering him comfort in her own way. A way Shinji is too young to handle.
By the time he gets to episode 24, he's just so beaten down by what has happened that he's willing to accept any attention and affection that comes his way. It just happens that attention and affection is coming from an angelic being who also just happens to be a dude. And an Angel.
