I believe the biggest reason why Ghibli movies are so immersive is because of the watercolor painted backgrounds and Joe Hisaishi.

KyoAni uses Studio Blue and Animation Kobo Basara and occasionally Headworks but they also have the inhouse background staff.
Around 50% of the backgrounds are done inhouse.
