There was no inherent problem to be had with Rin and Sakura in the situation in UBW. For all Rin knew, Sakura was perfectly fine. She had no reason to delve deeper into it when there was no pressing need to, unlike in HF, where the stakes are different.
Shirou does help Rin, though, both in the literal "I saved your butt" sense, and as a character. He helps her see there's more to being a magi than what her father presented to her. At first she sees his actions, the way he acts, as being completely at odds with what it means to be a mage. The only real reason is because it's a one sided thing of concern for Sakura, she would blame herself for indulging Shinji's idiocy for participating in the war, and the fact she feels responsible for the chip on his shoulder.

It has no weight when the LAST scene is Shirou alone. You still don't get it. Rin is a great hollow waifu who does everything for her man. That scene only cements her role: it's never about her, it's all about Shirou. That's why she's not a real character, she's emptied of her own characterization, ambition, problems, her journey. She exists as a hole for Shirou to stick it in. But the end of his journey, the meat that matters, is displayed on him alone. It's his journey. Not hers. She's irrelevant and exists only for comfort. That's her relationship with Shirou about. It's the opposite of 'mutuality', it's all about Shirou. If you like that, you like that but don't go and pass it around as 'mutual shit' because there's absolutely nothing about what Rin wants to do, she doesn't even feature there reckting ISIS.
The contrast is that Saber had her own ambition, own journey, own ideals, and duty to fulfill. Most idiots were upset 'she left' but that's what makes her a great character even as a love interest, she's not reduced to orbit around Shirou. Shirou, unlike UBW Shirou, actually considers her as important or more important than his ideals. They both complete their missions and reunite. The scene in the end is both of their journeys. It's not just about Shirou, it's about Saber too. The ending is both of them finally together, and it's their embrace the farewell note.
Rin is a great character, but she is a terrible love interest. Being a love interest reduces her from being one of the most interesting characters (in HF) into an empty fuckdoll and hug pillow who moves.

Regardless, no, UBW is not wholly Rin's story. it focuses more on Shirou, even the romance has her dating him. You can almost kind of see it as an otome in some ways, but none of these are bad things. Developing the core protagonist is good, and it's not like Rin is left out.
Rin, as a whole, is the most prominent character in the VN. You make the story anymore about her, and you need plaster her in front of Saber on the because, because she'd completely overshadow the story.
But Rin does have a story in UBW, as well as in Fate, as well as in HF. She's well rounded through the entire game.

Well characters not being upfront about everything happens a lot in the story. Saber keeps Shirou in the dark for a long time that Kerry was her master in the 4th War. In UBW, Rin has to learn second-hand from Caster that Shirou was one of the only survivors of the Fuyuki fire.
Ilya has like, a laundry list of secrets she could have explained to people that would have made various situations easier.
