Sakura's big problem is that she's more a plot device than an actual character in F/SN. She exists to put HF Shirou in the very specific circumstances needed to decide to throw away his ideals, and beyond that just doesn't have much to her because most of the important stuff between her and Shirou happened before the game even started.
With Saber and Rin, they only really meet Shirou once the game gets started so Nasu had to spend time developing their relationships with him. With Sakura, she's just The Childhood Friend. A huge part of her character is how she's been a fixture in Shirou's life ever since they first met, and that's something that canmt be conveyed to the reader at all beyond having, I don't know, an entire game prior where she appears at the beginning of every single day to chat with Shirou. And nobody should have to tell you how silly that would be.
A lot of Sakura's character only really becomes apparent in F/HA. In F/SN proper she mostly just exists to be pitied. Carnival Phantasm even joked about it.
Sometimes I wonder if everyone in these threads only argue like this because it reminds them of better days, and because they have become closer emotionally through their arguments than most people ever become even with their spouses.

The first two routes manage to balance including Saber and Rin in the events of the story. Hell, the game opens up with you playing as Rin for a while, so you even have that going.
Throughout Fate and UBW, you see their triumphs, their mistakes, their different personality quirks, and by the end, you want to see them succeed, and hell, that even continues through HF.
Saber, Rin, and especially Shirou, I would say are very well rounded characters in terms of being fleshed out.
Sakura appears in Fate and UBW, but she doesn't really get involved with the story. Now you can explain that away due to circumstances obviously, but that doesn't get the reader endeared to her in any significant way. Not in the sense of being right in the thick of things during the grail war.
Then when you get to HF, they have to pile everything about Sakura onto you, and it doesn't necessarily work.

The one thing that bugged me about HF was how forced Shirou's motives and character were. Unlike Fate and UBW where there's still romance and development with the heroine, you're pretty much expected to unconditionally love Sakura from the onset. Hell, for the majority of HF she's more of an objective than a heroine. The only development is how far Shirou is willing to go full retard to save her, and we all know the answer to that.

I wonder if instead, if Sakura was someone he barely knew, yet still refused to allow to die even for the sake of others, if that wouldn't have been more compelling as far as the conflict of his ideals goes. The fact that Shirou is madly in love with her is fine, but the audience doesn't get much chance to identify with that - on the other hand, if Shirou only knew her as that one kouhai in the archery club and sister of Shinji, but chose that he wanted to save her regardless of the risk she posed to innocent lives because that's more true to his ideal of wanting everyone to be able to smile, that would have been a much more powerful argument (and it would show how nuts Shirou is to sacrifice so much for someone he barely knows).
Then he can fall in love with her over the course of the route or whatever. That sounds awful. The entire point of him giving up his ideals is that he finally learns to truly appreciate the ones who are close to him. Him doing it for some nobody he barely even knows and vice versa goes against the entire theme of HF. Shirou's attraction to Sakura and vice versa was clear since the very first morning in Fate, even if the other heroines catch his attention instead once the war gets going in their routes. The romance scenes in HF started earlier than the other two routes for sure, but they're hardly lacking in the latter part of the route either, as seen with the scenes where Shirou visits Sakura while she's in bed, for example, or even the scene where he uses Rule Breaker on her. She may not have an out-of-place date scene in the middle of a war or anything, but her romance with Shirou is very well developed.
Basically, it's not that the story is flawed, but rather that it's not written to appeal to the same kind of audience as the other two routes, much like the difference between the Near and Far Side routes in Tsukihime.
