I finally got around to watching Neon Genesis Evangelion for the first time last week. I was enjoying the show up until I realized that Shinji wasn't going to pick one of the girls. With all the threads dedicated to whether Rei or Asuka is better, I assumed he would choose one of them (presumably Rei seeing Asuka fans seem to be the most butthurt). Why do people even care so much about these girls and this show if Shinji doesn't even choose one of them?

and the characters are so well developed and their art is so good that there is just no way you can't love them. their personalities are so different though that everybody likes one and can't possibly fathom how some people can find the other appealing.

I have never seen a debate about which girl/Kaworu Shinji picked (the answer is no one/himself). There is a lot of debate over which girl "won". What "winning" means is a very fluid term, and anons seem to pick its meaning based more on the definition that allows their favorite girl to "win" rather than use any sort of consistent measurement.

I'm still having trouble understanding the debate over these girls. In any harem or romance anime where there are multiple love interests such as Nisekoi, people get into shipping wars over the girls. I assumed it was the same with NGE but many of you claim that romance and relationships don't factor into the debates. So what exactly drives NGE fans to rabidly support one girl and hate the other?

It's a long story. You're right, Neon Genesis Evangelion isn't about choosing either of them, or any other character (Misato, Kaworu etc) as his romantic partner. But some time after NGE and EOE, with some overlap, that's what it became.
The fan reaction to NGE was huge, and Rei was decisively the most popular and garnered the most attention from fans. The notion that one's favorite character isn't #1 in everything does actually hurt many fans, particularly otaku. Asuka fans were in particular hurt that Rei was so much more popular. It's not that they didn't understand Rei's popularity or wouldn't be able to if they tried, but they didn't want to since it'd mean accepting Rei's superiority among the audience. So rather than understand the circumstances around characters, there was a tendency to negatively rationalize the facts by being dismissive or insulting towards whoever liked Rei.
This breeds conflict and war, and Anno himself participated in it, as he was an Asuka fan. Quite possibly, if Anno was never as against Rei and for Asuka as he was, we'd never have this ongoing debate at this scale because there'd be no idol for the audience to follow and copy.
Don't get me wrong. Probably since the episode Asuka was introduced, there were people arguing about who was better, but not at any unusual scale, and it didn't affect the story.

By the end of NGE, it became clear that Rei was superior at absolutely everything. Existentially, morally and in terms of achieving her goals, Rei won. She was more than twice than popular as Asuka, and spawned many copy-cats in the industry. The one thing Asuka did that Rei didn't do, was to make out with Shinji and be flirtatious with him. So for shippers, there was a stronger connection to Asuka than with Rei, and EoE does after all end with Shinji and Asuka on the beach, albeit without much romantic connotation.
So, the only way Asuka fans can feel they have the upper hand on Rei fans or Rei in general, is through shipping.
