The whole gag in that chapter relies on Jun knowing exactly what Tomo is thinking. The third panel is the critical one. He's looking at her while she's smiling and giggling at the fact that she's been reassured that Jun doesn't like anybody else. He's looking at her, his eyes are out of frame, and his bubble is an ellipsis. The eyes being out of frame and the shading imply that he's hiding something in that moment. The way that his mouth is drawn and the ellipsis are annoyance. Then in the last panel, he's not saying that in a way that's about reassuring himself. He's yelling it squarely at her, which is why she is so shocked and timid.
He's annoyed because she sees him as an oblivious meathead, just like you do, and she thinks she can be totally blatant about her feelings (Tomo in panel 3) and he will never figure it out. Through the whole chapter she's badgering him and annoying him, his outburst in panel 4 is a back-handed punishment. When he says "there definitely isn't!" he's actually saying "and I don't like you right now, either!" But he knows that she won't know that.
For the last couple hundred chapters Jun has constantly been portrayed as shrewd, while Tomo has been the oblivious one.

The gag is litteraly, "Jun's too embarresed to admit his feelings". The author is really simple, also what? shrewd? Are we reading the same shit? So right after they started middle-school Jun confessed to Tomo but she misunderstood and effectively shot him down. So he avoided her for a year. He was hoping that his feelings would dissipate but they didn't. He started dating Misuzu in the hope that that would help, but it didn't so he broke up with her. Shortly after that he decided that his only remaining course of action was to go back to being friends with Tomo because his feelings weren't going away and he didn't want to be apart from her anymore.
So, convinced that they could never work out together, and determined to just be friends, he started hanging out with her again. This was great for a while, he had Tomo back in his life, and he was happy again. He was still in love with her, but being near her made it bearable. Then she confessed to him. He is no longer willing to take the risk of ruining their friendship. He remembers the year he spent without her, and he doesn't want that to happen again. He can't turn her down because she'll never speak to him again. He can't say yes because he thinks they'll break up and she'll never speak to him again. He remembers how she misunderstood when he confessed long ago, and emulates her.
He thinks this works, but things only get worse when it becomes obvious that Tomo is actively pursuing him, trying to make him realize. He's still convinced they just need to be friends. He tries to do all their friend stuff. She tries to take him on a date, and he takes her to all the stuff they did as a kid. He invites her over to play video games all night like they did when they were kids, and shit gets all weird. He's hoping that he can rekindle the friendship while letting the romance die. And maybe Tomo will realize how important their friendship is too.
It's all pretty manga cliche, what's interesting about it is how Tomo plays the unreliable narrator in the opening chapters to throw the reader off.

The gag here is that Tomo thinks Misuzu is saying there's no chance, but what Misuzu is actually saying when she says "I said something so irresponsible" is that she almost let the cat out of the bag about Jun liking Tomo, which sort of implies that she just found out herself. Also there are a few early chapters where Misuzu is trying to coach Tomo in becoming more lady-like so that Jun will recognize her as a woman. I don't get the impression that Misuzu would waste her time with stuff like this if she already knew Jun liked her.
And finally, Misuzu's reaction here >>141071378 just looks like recognition and possibly pity to me. If she were just enjoying mocking him, she would be wearing a smug smile, but she definitely isn't. What's more, there's no gag in that chapter. Look at how that last panel is composed. Show me one other chapter in Tomo-chan with a composition like that. It's not composed for comedy, it's composed for drama. This is clearly a rare dramatic chapter, which is supported by the previous few chapters becoming gradually less comedic and more dramatic.
You could read this as disdain, but again, because she immediately takes pity on him in the next chapter I don't think that's likely. I think she has been goading him in an attempt to get him to admit his feelings for Tomo to herself, just like she clearly later attempts to goad him into admitting his feelings to Tomo. She wanted confirmation from him, and when he can't stand it anymore and she finally gets it her emotions are complex.

Yeah I can see that. I do think that the drama chapter you referenced was funny. I like the punchline of Misuzu going "too far", and with zero fanfare Jun just pushing her into the rain, causing her to be upset that he would respond with so little fanfare (like he usually does when he gets mad or annoyed at her).
Looking at the last panel they both seem so have a look of "dissapointment/pity" on their face. So I guess it's up to interpretation whether it was a mutual dislike but acknowledgement of "that went too far", or it was both Misuzu and Jun realising he liked Tomo but hadn't been able to do anything about it.
I can definitely see how it makes sense, I'm not sure she didn't know about it until then, you could probably interpret it as her trying to goad him into doing something because she does pity that he hasn't made a move yet. These things are certainly true. This is what I like about Tomo-chan, it's got a bit more going on than what you see on the surface. There are some big mysteries and some small mysteries, and they're all up for interpretation.
I've read through the whole manga a couple of times. When I eventually realized that there were two narratives being told, the one Tomo lays out for us in narration over the first few chapters and Jun's own story, I had to go back and start from the beginning. Going through each chapter and trying to make sure that you actually understand everything that's happening in every frame is really enlightening. If you just fly through it then you only get half the story.

Last bubble on panel 2 is pretty questionable in tone, the rest of the page is okay I guess. But those errors in the first panel alarm me because they're indicative of a systemic issue with discourse comprehension that probably pervades the whole of the comic and I wouldn't know without reading every raw and comparing them.
