There's a huge difference between "dying" and "dead". If it was dead then Gaia's planetary phantasm would suddenly be gone, and the world would turn into a hell hole of lava and gas. Without gaia's "reality marble" in a sense you could say, the world would look like the primordial Earth before it had any green to it.
Even in Notes the planet is only close to death, rather than being entirely dead yet if I recall. Which is why Slash Emperor is still a danger since it eats away at what little is left to fuel itself.

I don't remember exactly how the "Nameless Cards" work, but they're either totally blank "templates" charged with magical energy, or they simply contain Spirits that aren't full-fledged Heroic Spirits (ie; don't have their own legend) and weapons that aren't quite Noble Phantasms ("Nameless Axe"). Presumably the Ainsworths' system already goes a little beyond the Throne of Heroes, based on them being able to contain Thor, a Divine Spirit.
If it's the prior case, Shirou's wish/oath was simply enough for the "pre-charged" blank Archer Class Card to activate and summon EMIYA, the most suitable Archer Class Servant with Shirou himself as such a strong catalyst.
If it's the later case, EMIYA was simply in a similar status to his Fate/Extra portrayal, as a "No-Name" Heroic Spirit who achieved the status by making a contract with Alaya rather than his own fame. While still Servant material, he is "Nameless" because of his unusual circumstance. Surely the Ainsworths would see him that way; he doesn't even have a proper Noble Phantasm.
Really it's probably some combination of the two, and I doubt we're getting a proper explanation either way.
