Might as well think of the entirety of FGO as a separate universe; it's making up it's own canon (and history with time travel) as it goes along.

Chaldea detects an anomaly in another time-line, ten years ago. Its a branch off root based on the fourth grail war.
As you know with Fate time-lines there is no main time-line, rather there's like a billion and billion similar ones with minor differences and the differences grow greater the further away from each other they go.
This is a world-line similar to Zero, but with a minor difference or two, such as Irisviel summoning Saber instead of Kerry. However everything else lines up, so Waver knows how to play everyone in the war to attempt to create a new ending.
Chaldea has to fix problems in different world-lines and in the past/future otherwise it'll effect their time-line, since that branch of the tree might die off if it gets too bad.
Chaldea has to stop this time-line from exploding by stopping the death of humanity which was recorded, by figuring out what killed humans, and putting a stop to that thing. Waver using superior Zhuge Liang intelligence to get half the servants working for him almost immediately, and puts a stop to the grail before it manifests and destroys humanity.

Step one: Stop Saber and Diarmund fighting, use knowledge about Kayneth and the future to get him on your side, and get him to believe you're from the future
Step Two; Promise Kariya you'll save Sakura if he works with you, get Lancelot on your side
Step Three: Eliminate all servants that won't work with you, by using group surprise attacks. During the Feast of King's have four servants jump out of the bushes and fuck Gilgamesh up as he's in a state of confusion even as he's dying.
Step Four?: Burn down Matou Mansion, Cut Kariya's hand off after getting him to renounce his master positon, Sakura and Kariya are sent to hospital
Step Five: Get Counter Guardian on your side along with Saber, and immediately go down to kill the grail before anyone else dies, and it gets stronger.
Step Six: some other shit, end up fighting the grail manifested anyway. Two or three servants still weren't dead so it wasn't at full strength.

Eventually
Iskandar challenged Waver to a fight near the end, so Waver could move on from imitating Iskandar, and become his own man. In the end they could see each other as equals, and development happened. Sad music played, Iskandar gave him a forehead flick, and old Waver showed a new side to himself.
Waver is a servant at the moment due to being possessed by Zhuge Liang. It allowed him to have this moment with Iskandar where they could be equals even for just a bit, so it was worth it to him.

Shinji is never going to get one, that is his thing, he is an actual joke rather than playing off the future self parody hung TOHSAKA was (they even had the "can you keep up with me" quote she did to loli Rin). Sakura is already getting one and is going to fuse with Parvati, so that should be nuts. Rin is with Ishtar, and I expect more versions of Shirou.

Waver is a Servant because he's possessed by Zhuge. Though it's implied in the event that's only possible because waver is 100% compatible and will develop his own strength.
Chaldea detects an anomaly in Fuyuki 1994, Waver hops in to guide (you) and Mashu through Zero, but it's not the Zero of his world (Waver comes from post FSN, after he took down the Grail) but the FGO timeline variant singularity (Irisviel is Saber's Master, and she never met Kiritsugu. Kiritsugu is a Counter Guardian here). Waver goes around saving all Masters (except Uryuu) and give the three good Servants (Rider, Saber and Lancer) a proper happy ending.
Rider acknowledges Waver as his equal, after they initially clash because he's interfering in the war. They have a fight off where Waver (as strategist of Saber and Lancer and Shielder) beats him and he's finally be able to graduate out his shadow and stand as his king's equal. This is a pretty great deal because in a quote in my Room, Iskandar does group Waver with Hephaestion (you know, Iskandar's historical best friend and soulmate). Waver is ambushed by Berserker and is injured, so gives his power to his younger self for the final battle (unlike EMIYA in HF, he survives and has his power returned after that). So young Waver in that timeline will have a headstart in his new training to be modern Zhuge, he's no longer bounded by the debt to El Melloi's family because his adult self saved Kayneth and Sola (Diarmuid was ordered to assist them while he fucked off Fuyuki to celebrate his wedding with Sola. Saber and Lancer fought as allies and disappeared after the boss was killed with a satisfied smile).

I forgot to add, Urobuchi wrote this event himself (with Nasu breathing behind his neck to assure he wouldn't be too edgy) and it's really well done in characterization. It's not the bland writing hacks like Higashide or Sakurai gave us.
The rewards, besides tons of mats and EX, are event Caster Irisviel (*4) and Final Destination CE (*5) which has Rider and Caster Waver (notice the cloak on Waver's shoulders) standing side by side.
