I would think that the rats are a result of a failed biochemistry research, considering they were tossed into the ocean in those containers. Also, infecting these ships via garbage floating in the ocean does not sound like a particularly good plan.
In order to predictably cause damage on the ships, you would have to preload the ships with the rats. If this is truly a planned attack and all the lost ships are actually mind-controlled, this would probably be the case. And Harekaze would just accidentally find one in the ocean.
But this possible scenario adds additional questions. Why was the one box floating in the ocean? And if the ships were supplied with the rats before sortie, where are Harekaze's rats?
Only answer I can think for the floating box is that another ship might have tossed it overboard after shit started to go down. But in order for the information about the infected rats not to spread, the ship might have to be completely taken over so that the radio communications could not take place.
