I think it's more about killing and not killing. Mikoto has a power that would let her kill people with ease but she makes sure she doesn't, like when she took out the Russian nuke base. As another anon pointed out, when Mikoto thinks she's killed someone she starts to have a breakdown.
In this situation, by bringing up the priest, Touma basically told her the enemy was invincible and that all they could do is run. So unsurprisingly she hit the "invincible" enemy with the strongest thing around.

She can't stand on the same stage as the others if she isn't willing to undergo that change and come to terms with it. Mikoto did realize it. After the fight with Salome she understood it wasn't the right path and decide against it, and even stop herself from using the AAA. She still wanted to catch up to Touma and was suffering because she didn't want to use the only path that seemed possible for her to do so.
She ultimately used the AAA because it was the only way she could save Touma in that situation, not because she wanted it to be as strong as him.

Using weapons like that with the intent to kill will change his mindset and his ideals - self-defense or not. He'll start thinking it's easier to just cut people off instead of trying to come to an understanding. He doesn't trust himself enough to use a weapon/kill someone and remain unchanged.
We all know his dream - for everyone to go home smiling without having lost anything. This applies even to his enemies. This is why punching them and breaking their illusions is his ideal method since after getting punched, they can still continue their lives.

That lives mean more than ideals, and if breaking an illusion or an ideal saves a life, then it's right to break that illusion.
Like the final world. If you compare his ideals and Othinus' ideals, his were superior, yet she said more lives, so he deemed her justice. And the way out of this was not to go back to ideals, but to acknowledge his life as valuable too, something he didn't consider before.
Here, he decided to waste lives of his friends because of some abstract ideals about how a shoggoth eating him is not necessarily a good reason to knock somebody out (or even kill, maybe). Mikoto, on the other hand, decided that her being corrupted or even killing somebody is worth it if she saves his life.
Mikoto was literally acting more like Touma than Touma here.

No, Touma simply never gives up on trying to reach the best solution. See NT14, it was less likely to work than Kamisato's idea of just sticking her in a hospital for life or the like, but he wanted to reach an end where everyone was smiling. In this volume that still includes Yuitsu. It seems hopeless and he can't think of another way, but he holds out that a solution will appear and he doesn't want to cut her off in case he eliminates that possibility.
