With all of the Angels finally gone, humanity (treated as the final angel) prepares to initiate the instrumentality project.
SEELE, knowing that Gendo has his own plans and that NERV is no longer obedient, invades the Geofront and massacres everyone in an effort to contain and control the situation, so that they can initiate the Instrumentality the way they want to.
They also send in the Mass Produced EVAs since they know NERV will try to defend using the EVAs stationed at the base.
However, Gendo is one step ahead, makes Adam meet with Lilith, and begins the process anyway. He's rejected by Rei and control over Instrumentality is given to Shinji. Third Impact starts, everyone is tripping gargantuant amount of balls and turning into Tang(tm).
Rei explains to Shinji that Instrumentality is basically humanity turning into one gigantic soup and self consciousness, but he rejects it, longing for the world where everyone is their individual self. Rei grants it so that everyone who wants to come from that state back can do so.
Shinji, still on one mad fucking trip, starts choking Asuka. Instead of being her usual bitchy tsundere self, she opens up and grabs his face in a first true show of compassion and positive emotion in the series. Shinji cannot take it and starts crying like a little bitch. Asuka remembers he jerked off to her and calls him disgusting.
