I think good sci fi is about analyzing society and problematics. The Mayor of GITS comes as strong because she questions how technology affects the notion of self and possible freedom within the system.
To me that's what makes her interesting. the fact that she questions the naturalization of humans merging with technology. Since she is a cyborg that means that by questioning that she is questioning herself.
But if you take that away and she is just a cyborg policewoman she would become really dull.
As a detective she is on a position where she can act on that questioning of self and the puppet master is a vehicle for that self discovery...
Apleseed is nothing like that. Not only because Dunan is human and Briareos is the cyborg but because those questions, or any questions for that matter, need to be asked. The only relatively intersting topic there is if there could ever exist a relationship between human and machine but it's not explored, not deep enough. It's just another mission/ situation...
