The main thing that was cut was the tranny character was never introduced even though he plays a big role in later chapters. The anime was never finished and it probably never will be. I watched the anime first and continued from where it left off in the manga, I still understood the story and enjoyed it a lot. Just watch it,it's still decent

There's about four characters in the manga that all have sub-plots tied to them as well as their own battles against other blood users that just straight up aren't there.

You should try reading the manga of any recently completed shows then. You'd be absolutely surprised. I mean fuck half the time the anime doesn't even follow the manga all the way to the end and has do its own thing in the last four or so episodes just to make it somewhat coherent. As much as I love the anime of it you should try watching Trigun then immediately reading the manga. That ones pretty infamous for essentially cutting it short.
