It varies, in my opinion.
In terms of more recent series, I didn't really root for anyone in G-Reco, Unicorn, 00, or SEED, while the Vegans in AGE were probably the worst faction ever.
As for earlier series, the antagonists tended to have at least one or two characters that were more charismatic than the main cast. F91 is an exception, because I can't remember any of the antagonists at all except for the guy who goes absolutely insane in Crossbone, and 0080, because it's hard to root for anyone over Bernie.

Gundam series tend to be more morally gray but this series did such a shitty job at establishing who to root for. There were times I felt the show was wanting me to like the antagonists only to have them unfairly slaughtered by our emotionless husk of main character that we are apparently supposed to like for some unknown reason.
