I think the problem is that anime and manga authors tend to lack the balls to do radical stuff and publishers prefer eternally ongoing series with open ends and sequels with the same premise for money reasons.

kira isn't really the antagonist though. well from the audince viewpoint. for the first half shin is the protagonist, and kira is pretty much in the moral gray area, so basically an anti-hero if I have it right.
in the 2nd half kira is the protagonist/athrun, and shin/rey are the clear antagonists.
actually it's more accurate to say athrun is the sole protagonist, where as everyone else is just a character if you really think about it. from beginning to end athrun is always thier.
