The problem was that originally, Index was supposed to be a one-shot (Episodes 1-6 covered the first volume, the Deep Blood arc covers volume 2)

So then Index does well, and they want more. Kamachi scrambles and shits out Volume 2 (Deep Blood), which as you said is isolated from the main plot.
As volume 2 is getting released, Kamachi starts formulating an overarching, long running plot for the series. Que volume 3, Accelerator's big debut along with the Misaka clones, the Level 6 Shift Project, and Aliester Crowley, a character that secretly drives a lot of the events in the story.
For here it is mostly a mismash of isolated arcs, which introduces a large amount of characters and does some world building. But unlike Deep Blood, these arcs eventually weave together late on down the line (season 3+ material)
The bigest problem with the Index anime was that season 2 had a lot of important dialogue and introspection cut out, which set up for later events. Which left the fanservice/comedic breaks from the plot feel over emphasized. It also didn't help that season 2 covered some of the most boring arcs in the series, and that they crammed 7 and a half volumes of content in 24 episodes, which is troubling since they essentially shafted the initial appearance of the third MC, Shiage. Which I'm sure no anime-only watcher is going to remember at all (due to poor execution), claiming "literally who" when he is focused on in the hypothetical Index 3.
I like both the fate series and index series, LN's VN's and spin-offs.
