The author, in this and his previous series, doesn't seem to be interested in a particularly sympathetic MC. I feel like he might have some self-loathing issues or something, the MC of I Am A Hero is by far the most likeable protagonist he's had, and he's still a goofy coward from what I read. I think a lot of people who read Boys on the Run go way too easy on Tanashi, most of his suffering is self-inflicted. He gets plenty of opportunities to be nicer to that girl or to just cut ties and move on with his life, he'd be completely justified in doing so, and instead he just gets angry or obsessed with his inconsistent moral code and digs himself deeper. I actually think what happens to him is pretty just considering what an asshole he can be.
That said it's still a pretty unpleasant manga to read and I don't think he really hit his stride until I Am A Hero.
