To make an alternate timeline someone would have to care enough to make a timeline. Railgun manga is in the same timeline as the LN. The idol manga is an alternate timeline/universe. The anime is just animating stuff from the book and manga and so multiple events can happen on the same day as they add side stories fillers and OVAs. Some authors care about these things and others don't.
