Alright, so the spam is the Knights, and the tiki head, doll, etc. that talk to Lain in her hallucination is Eiri. The whole discussion about prophecies hints toward their ideology. They believe (and are right about in this universe) that all memories exist at the same time, rather than linearly. They want to connect people unconsciously because they believe the flesh to be obsolete and negative to spiritual humanity. Eiri narrates this at the beginning of the episode. Eiri tells Lain that a prophecy brings forth events. Eiri remarks that a prophecy can be fulfilled because history is not a timeline, but is a cloud of events not intrinsically connected, but made connected. Eiri is playing God and believes himself to be the one who connects the dots. He and the Knights are fulfilling the prophecy by going through with the Protocol 7 plan. The message is kind of like gloating when the Knights are screwing around. Eiri is being more esoteric. This is what I'm pretty sure is meant by the whole prophecy deal.

If you're really dedicated to figuring it out, read some interviews, read the translation of the original game, watch the series again, and analyze everything that doesn't makes sense to make it fit in with what you know from the ending. So a couple episodes before that, Lain is online and we get a montage of people gossiping. One of them says something along the lines of "help! there's a kid in a striped sweater spying on me through my door!". Same story pops up again in another episode. The reason the figure is an alien is because the previous discussion was about Area 51. However, the narrater reveals that the Majestic 12 document was forged, and then we understand that the whole thing was a creative and red-herring type set up for discussion about Vannevar Bush. Lain seeing the thing can be explained as the wired and and real worlds coming together. You can think of it as a manifestation of that one online hoax story.

You would think on a first watch, but you have to realize that Lain's confusion is all manufactured as a plot against her by Eiri. It's not about the internet, it's about communication between human beings and the idea of humanity. You have to stop thinking of everything in terms of a metaphor about the internet and understand the story based on Eiri's goal and the nature of Lain as a being - based on what's actually happening. Not everything that's shown is "real", but not everything is a metaphor for technological impact. The infodump and the final episodes are important. Keep them in mind, then reinterpret all the events of the earlier episodes.

Rewatch it until you get it because people explaining it to you won't always help. Lain is one of the most symbolism-heavy anime of the 90s/early2000s and you need to understand this fact to even begin understanding the show.

One hint I will give you lies in the OP: The "Present Day, Present time" thing is more than just a meme, it's a huge part of the shows philosophy. One thing you will notice when watching lain is that much of the technology is all strange designs that don't exist, including the operating systems. This is because the main point of the show is to remain relevant no matter what time you watch it. It is just as relevant today as when the show aired. It could be the 90's, the 2000s, the2010s, or whenever when you watch this and the point of the show will always be the same and will always be "Present day, present time".

My point was that Konaka is using the term in a generalized manner. The collective consciousness in Lain is more of a literal idea based on the primordial connection between all humans in the original state of living. This results in Jungian-type observations of psychological commonalities and need for connection (which is the main idea behind Lain), but Konaka was being general instead of drawing on Jungian work.

I'll admit that I'm not a scholar of Jung's work. The collective consciousness in Lain as per my understanding doesn't really have anything to do with the consciousness of a collective of minds (or at least this isn't touched upon other than in the infodump's theory), but is more of the connective force remnant from the original state of humans that Eiri wants to return to, which Lain as a being comes from after Eiri finds a piece of said force in the wired and makes it sentient. Konaka seems to be using a lot of general base ideas with the psychological and philosophical elements he brings up in Lain. I need to rewatch.

Perhaps it would but it's not what I'm saying. The unconscious is autonomous in reality and a collective unconsciousness would be the same depending on your perspective on what exactly a collective unconsciousness would entail and how it would come about. Unconscious knows damn well what it's doing and why, if it were say, personified that being would be concious and reactive perhaps even eventually aware of its own role within the system and the likewise impact the collective has on it.
