Her intelligence is loaded into combat situations. She lacks practical intelligence, Ikaros was not designed with strong emotions and Nymph is a terrible direct combatant.

Just because you experiment on things, doesn't mean you're smart. Astrea is smart enough to the basis and end results, but is too stupid to know the process. Likewise, Ikaros is incapable of expressing her emotions unless she's completely overwhelmed.
They both have moments before the Pandora system upgrades them, but the thing about that is that they were upgraded to mostly overcome. If they went from a D-ranking on their faulty area, they moved up to a B-ranking after the upgrades, at which point Ikaros is just shy and Astraea isstill stupid about most things.
