I think deep is a matter of form in the case of art and not so much the message and themes themselves. If understanding a series or film requires you too look through multiple layers of exposition to grasp it then I'd call it deep.
So yes, Eva, Utena or Lain are unironically deep. It's because what the characters just say isn't enough to understand the plot or themes themself. You've got to look at how the characters act. Even further you have to sometimes look at the imagery and put it into some sort of meta-context. Sometimes these things might contradict each other and you have to figure out yourself where the true answer is.
