Basically from beginning Sona is carefully overseeing toward Issei, and later you can see how she many times becomes jealous for Issei's relationship with Rias due him helping her and saving her in situations where she can't do anything. And then she even suggests him to call her by her name. That's a visible progress of her relationship with Issei, while with Saji she is stucked on "he is like brother for me" and is mostly same for whole time. Of course, this does not must necessarily mean anything. And she suddenly realise that she truly loves Saji and "Saji x Sona" end will happen. But my point is just that so far she had more character development with Issei than Saji and there are clear ways for both directions.
