The character that Shirou's design was based on, Enjou Tomoe from Kara no Kyoukai, originally possessed orange hair due to having dyed it as part of his image for being a social outcast (admittedly this was ignored in the film adaptation where Tomoe still had orange hair even during flashbacks).
Obviously when the design transitioned over to Fate/Stay Night, it had little reason for being that way other than pure aesthetics.

The answer is that the Fate fanbase is not monolithic and is comprised of different people. Those people were already hipsters before the anime started, and were complaining from the minute it started airing.
I've read the VN and I loved UBW's anime and I hope Ufotable does justice to Heaven's Feel too. I'd also like if they eventually got around to doing a proper version of the Fate route.
Most people liked UBW, but hipsters will be hipsters. Also worth noting that all TM series have a significant hipster percentage in their fanbases. Tsukihime especially.
