This, at least, is MILDLY more plausible. A water landing far enough away from land, particularly if she had some way to purposefully sink the plane immediately after (obviously with herself grabbing one of the rafts or a lifepreserver) could be entirely effective at containment while still having some chance to save her. Her magecraft should let her survive a crash that no normal human could anyway ensuring critical structural damage to the plane.
But would the odds be AS certain as just blowing it up in the air and incinerating everything? Part of the entire point of it is that Kerry is distorted, his personality is completely oriented around maximum success no matter what the cost. Furthermore, don't forget about Natalia herself: as she specifically points out many times, HER number one priority is her own survival, even at the cost of others. Would she accept trying a water landing with a lower chance of survival? There's a fundamental collision between their core goals there.

Because there were those dark magical wasp things swarming the plane. They were changing everyone on board who wasn't a trainged magus into a zombie. The police/millitary might have been able to handle zombies, but unless they were prepared to seal the plane in an airtight hangar, hundreds of thousands of people could have been zombified. Making the plane crash into the ocean and destroying every bug on board was the only option.

So far "water landing in middle of ocean" guy is the only one who had a mildly plausible alternative. Do it in the middle of the Atlantic and make sure it was a rough landing so that the plane would sink almost immediately and the zombees and ghouls would all be destroyed with no chance of spread while Natalia could sit around for a few days until Kerry could have a ship come by to pick her up. Still has the problem of whether she'd go for it or not but it at least hits the basic necessary points to any alternative plan.

Because zombie infections can spread. The plane had two vectors of infection: zombies and zombees (the bees, get it?). If the plane landed at the airport, any opening in the plane would let the bees out to infect the rest of the city. The new zombie citizens would go on to infect more people too while the small bees went out and infected rats, dogs, cats, birds, and maybe even more bees. All these creatures would continue to spread the infection.
If the plane is shot down in the middle of the ocean, there is nothing for the bees that survived the explosion to infect and it is a long way to land. Thus, problem solved.
